When I receive new email on my gmail account, those messages show up twice in the new mail notification window that appears from the task tray. This is because gmail puts the new message in both the inbox and in the all mail folders.
As it is essentially the same message with the same UUID in IMAp I presume, it should only show up once.
I would personally prefer to not receive any notifications for the All Mail folder, but that doesn't seem to be possible at present.
I tried removing the "Check this folder for new messages" checkbox, but that doesn't seem to be helping. I tried to unsubscribe from the "all mail" folder, but that doesn't seem to be possible. I tried hiding the all mail folder using the Google Labs Advanced IMAP Controls add-in, but that results in error messages showing up in Thunderbird.

So I'm not seeing that all the time but sometimes I see the same manifestation in an other form, I read the email in my mailbox, but I still get the notification a few minutes later because of the All mail folder.

There are several Tb settings relevant to [Gmail]/All Mail access.
(1) Copies&Folders, Archive folder setting.
Because you can select any folder at Others: in Copies&Folders and Junk
Settings, check them of all accounts.
If you requested [Gmail]/All Mail in these setting, [Gmail]/All Mail is
accessed when you executed related action such as Archive, Save As Draft.
If accessed, [Gmail]/All Mail is automatically subscribed again.
(2) At folder pane, "All Mail" under [Gmail], Folder Properties,
General/new mail check option : new mail check is executed by this option
Retention Policy : MsgPurge is invoked by this setting
Synchronization : auto-sync is invoked if offline-use=On
(3) Server Settings/Advanced
Subscribed folder only option :
If enabled, and if subscribed status is kept, Tb tries to access
when you hided [Gmail]/All Mail by Gmail setting.
Use IDLE command option :
If enabled, once you opened [Gmail]/All Mail, IDLE command is issued,
and new mail is noified from Gmail IMAP, until other mail folder is
selected t the cached connection.
(4) Subscribed/not-subscribed status of "All Mail" under [Gmail]
Did you disable all of them before hide [Gmail]/All Mail at Gmail setting?
To stop Tb's automatic detection of new mail in [Gmail]/All Mail, you need to stop at least next;
(1) Stop new mail check by Tb for [Gmail]/All Mail.
(2) Prohibit new mail notification from Gmail IMAP via IDLE.
(2-a) Never open [Gmail]/All Mail, if IDLE is enabled.
never click [Gmail]/All Mail, or unsubscribe,
and never use as special folder, never access by filter, ...
(2-b) If IDLE is needed, set max cached connection =1,
and, if [Gmail]/All Mail is opened by you or by someone, open other mail
folder. (other folder is selected at the single connection)
(2-c) Disable IDLE command use.

These are all just workarounds but no reliable fix. I use the archive mail function, and therefore All Mail is being subscribed over and over again.

This occurs on Mac OS as well on TB ver 38.6.0.
A simple feature to exclude folders from the notification list would be a great workaround for dupe-notifications where All Mail has dupe alerts to the Inbox.

I get three notifications for every email: Inbox, All Mail, and Important. And then after I mark one read, the other folders keep indicating unread messages. Very annoying.

That sounds correct as the email is in all three IMAP folders as presented by gmail. It is in effect three emails as far as IMAP is concerned. IMAP does not know about labels, only folders. The accepted approach is to unsubscribe from all mail as it's only purpose is as an archive. I also do not subscribe to the important folder. I see it as having no purpose in terms of IMAP as the mail in also in the inbox.

This is still happening. The default MacOS email client notifies only once.
